You mean the one to the left from the airbox? This is the PCV (positive crankcase valve) hose. You shouldn't leave it exposed, it can suck rubbish into the block. Some filter sets come with a extra small filter which can be mounted onto the PCV hose, see image below. Otherwise, just buy one separate...

Your engine code is AEF, it's the only 1.9d which was built in this period. Therefore your box code should be DCH. I know that the gearboxes vary internally between different engines and fuel types, but to be honest I can't imagine why VW would make an different mechanism for just this one model. So...

I don't know for sure but if you had a problem with the fuse, then the windows would not work at all. Reading about your problem makes me think there is an issue with the window regulators (engine), the controls or the wiring.
