Remote key fob not working

I have two remote key fobs and the plastic key moulding on one got broken.
I got a blank key and had it cut, then moved over the transceiver (or whatever it is called).
The new key fits the lock OK, but the remote does not work (cannot lock or unlock doors). The LED lamp is brighter than the one that does work so it cannot be the battery.
Any ideas why it is not working?
