Re: 2021 Polo Engine clatter
On the other hand if your 1.0 TSi engine have brake vacuum line, please also check your Polo's brake vacuum line's hard plastic pipe for crack as well.
Since you mentioned "Pressing the brake pedal hard, or disengaging it, makes the sound go away for 10-15 seconds, then it comes back".

Re: 2021 Polo Engine clatter
I replaced it with aftermarket rubber fuel hose, it is much cheaper than the original VW hard plastic pipe which will crack again after a few years.
This is the cracked hard plastic pipe of the N80 EVAP Purge Valve removed from my Polo:

The original allen head clip's plastic is very soft and breaks easy, I replace it with these harder plastic clips.

Without information such as gearbox type (DSG or 5 Speed Manual or 6 Speed Manual) and gearbox code (E.G. UKC), it is difficult for someone to answer your question.

Re: Transmission noise
I have a 95Tsi Polo Active
On gradually releasing the clutch to the biting point when the car's cold I hear a rhythmic knocking noise. The frequency doesn't change with engine revs and disappears when driving off. It is apparent in 1st, 2nd and reverse gears even when stationary and held on the ...

My Polo is not a GTi, but I installed these universal mud flaps that some people will say they don't look nice, but they much cheaper than the VW original mud flaps and functions the same.

Re: AGM or not .. that is the question
If your battery is in the engine bay, it is a EFB battery.
AGM battery for a Polo (AW) is installed in the boot at the back away from the heat of the engine.

Re: Changing into reverse take 3 second (manual)?
Try this and see if it happens again:
1) Brake and stop your car completely.
2) Press and hold onto the clutch.
3) While pressing and holding onto the clutch, put the car in 1st or 3rd gear and put it back to neutral.
4) While pressing and holding onto the clutch, put the car in reverse gear.
