What are the ways to prevent a car engine from starting up? even if someone has a key? its a 2016 GTI

Pull a couple of fuses, remove the starter relays, remove instrument cluster, disconnect starter motor/battery/fuel pump/ignition lock...?

Maybe better to get an insurance industry approved immobiliser, at least that way you might get some discount from your insurer?
It does seem that most stupid insurance companies prefer you fit a tracker device, but I think that I'd rather my car was difficult to start when stolen than know exactly where it ended up? I have so far, fitted to my Audi S4, an OBD2 port protector and I fit a DiskLok cover to the steering wheel - as that is a visible deterrent I'm hoping that a thief might just move on to another car! You can't stop any car from been taken if a thief is determined, you can only make their life a bit harder.
When my SIL moved down to Canterbury from Fife, she was wanting to buy a Golf GTI, the local VW garage persuaded her to give up on that idea as she would be leaving it at railway stations, so she ended up with a 1.6 Polo 6N I think - which she hated, but it was never ever taken away from her!

There is, of course nothing to stop you having an immobiliser and a tracker.
I’ve found the Norton tracker to be easy to use, a doddle to hide and cost effective.
