Rattle on startup

Just developed a rattle which occurs usually when starting from cold, but sometimes also from semi-warm. Doesn't always occur and is a bit random about when it does, and happens for about 10 seconds before stopping and not coming back, all I know is that it sounds like it's coming from the gearbox area. My first thought was the downpipe was loose but it's not, and it seems to be coming from further left. I thought it might be the distributor, but it definately seems to be coming from the gearbox area and I recently fitted a refurbed dizzy anyway.
Only things I've done to the 'box recently are a clutch change and box oil change using 80W90 from GSF. Can't think why either would induce a rattle unless it was something pretty serious :? Any thoughts?

Does it still rattle with the clutch pedal on the floor? Dodgy release bearing, or maybe input shaft bearings worn.

No, forgot to mention, it goes away when I dip the clutch. I would really hope it's not the release bearing as I fitted a new one a couple of months ago along with the rest of the clutch. I assume worn input shaft bearings is A Bad Thing in terms of repair?
Might just see if I can pick up a new box on the cheap.. I fitted this one because it was 5 speed and happened to be attached to a replacement engine I bought, it's always been a bit lumpy so I guess it might be on its way out. Anyone know of anyone selling a 5 speed box in good nick for not too extortionate amounts of money?
