I know there used to be a company that used to do these.
Your best bet is to try and get a custom box made by a company like JL Audio or
http://www.autoacoustics.co.uk.
I remember a car manufacture used to offer it as an accessory, but can't remember who so it is do-able.

unfortunatly this is a non starter, just not enough room i'm afraid.
however, subs in the passenger footwell would work

surely two small boxes could be made to sit under each parcel shelf mounting?? Each one with an 8in sub in it.. two 8's would give a fair amout of bass, yet they live in teeney tiny boxes..... just a thought.

Toyota Yaris, list an under seat Sub as an option, maybe that would do?

You didn't say they would be mounted in an "audio shelf" - just "the rear shelf". But now you mention the "audio shelf" things are much clearer.

if i were you id either use an 8" on each side of the boot or otherwise ive seen somthing that you can fit under the seats but rather that produce audible bass all you get is the "feel"
-or- subs (8") in the glove box
-or- custom door builds
-or- internal roof pod
-or- if you never use the rear seat get it retrimmed so that the centre squab is a seperate piece and then build a box as the seat base but then nyou only have a 4 seater
