touching up

on the drivers door sill and just below the rubbing strip on rear quater panel i have 2 stone chips that have bubbled in a big way, car has been like this since i got it, just waiting to get uni out the way before i sit down rub it down acid off the rust and touch it up with a VW colour.
anybody done this before? i have on my corrado but i found it was a little unsightly when it dried, can anyone suggest a way of de-uglying touch up repairs? without spraying etc.
im planning on spending a good long couple of days getting it just right so i wont have to fix it again so i will be filling it up with multiple layers of touch up and flatting it off as gently as possible with some wet n dry before applying the clear coat.
