E Window broke> temporary secured>water in footwell

On Saturday my passenger side electric window broke. As I was raising it, it went up about 1/4 of the way and stopped, I pulled it down again, then tried to raise it up, then I heard knocking noise and the glass fell down in to the door. I tried to raise it up, but the motor made a whirring noise and nothing happend.
I then found a garage, they couldn't fix it but could secure it (with a piece wood under the glass), the part I needed would have cost £65, but they didn't have it in stock.
All was well until this morning, when I saw water in my passenger side footwell
I opened the passenger side door and water was dripping out from the corner near the front wheel. On closer inspection I noticed the passenger side window seal wasn't flush against the glass - I'm assuming this is the problem? The wood must have loosened it? I don't want to remove the wood, as it's needed to keep the glass in place, but I can't carry on having the car door fill up with water.
Any suggestions or fixes would be appreciated?
