Water in Polo footwell

I've got a 3 door 1999 T Polo and after the recent rain we've had I found that the drivers side front and rear footwells are soaking in water (especially in the back).
I've looked at the door seal and it seems to be fine, there is no dampness around the door and the water seems only in the centre of the footwell and over toward the centre of the car near to the drive shaft (I assume caused by the camber of the road when it was parked).
I have heard that some VW's can get a drain(?) by the pollen filter clogged up which may cause the problem but I have not heard of this in Polos (and don't really know where this is).
Does anyone know of what might cause this as I don't really want the VW dealer to charge me a fortune and say they can't find the cause.
