Polo 1.2 ecu problems

Hi, I have an issue with a 2005 VW Polo 1.2 bmd engine, the car runs a bit lumpy when up to temperature, and when put on vag it comes up with an issue with the egr valve? The main issue with this is the the bmd engine does not have one, is there's a way with vag com to tell the car it hasn't got one?
I believe its an ecu fault as I have put on a spare ecu set I have and it runs fine but I can't swap just the ecu as I don't have the ecu pin number and don't want to leave my spare set in there as its got an extra 60,000 miles on it
