I've activated a couple of features on my 6c BlueGT which the original owner didn't spec, mainly the active link or whatever its called that means you can attach your Android phone to the car and control it via the head unit. I got this done by an independent (ie a bloke with a laptop) because the dealer wanted my first born child as payment for switching this on.

If I register this car on myvolkswagen on the vw website, is there a danger they notice this non soecced option is turned on and turn it back off remotely, or am I a paranoid lunatic?

I wouldn't worry.

Legally VW cannot do it without your consent (personal data protection laws). Not remotely, not from the other end of the universe.
It would be like stealing a piece of gum or a pair of pants that you bought with your money whose use is personal and unknown.

If the FECs or SWaPs activation codes have not been registered on the VW servers, legally VW will not return you 'these new features', that is, 'these unofficial FECs or SWaPs', in case of updating the software/firmware of that headunit through the VW servers.
