Yeah i tried it both ways and in my opinion there is no need to use them. limited space makes them a pain to get on and off and it doesnt actually shorten anything, the top mount still stays in the same place and the shock is extended to the max so the compressors just make the springs rattle around.

I have fitted H&R springs to my Polo, but I never did it myself, but I did do my Golf and to be honest I couldn't be arrsed to bother with the Polo as its only £100 to get em fitted at the garage !!! However, one of the original front shocks popped a seal, which resulted in a new shock and I now have a rattle, which nobody seems to be able to find and nothing appears to be loose !!!!

As for Wolfie's comment, I thought that was quite funny !!!!
I wouldnt suppose your rattle is coming from the back off the car, preferbly the drivers side? Sounds like an intermittent knock? I havent lowered mine yet, but mines got a very annoying knock, am almost certain its suspension related but ive had everything out the back off mine to try find it, and the cars been in vw twice for it but still no luck. Its going back in on monday for two days for them to try sort it :( am gettin bord of keep driving a dog slow 1.2 TDI courtsey car lol :(
Did you get to the bottom of the knocking from the rear???
