G'day!
On my 2007 9n3 (automatic, BKY motor) the transmission ECU seems (is) to be mounted at the back of the battery on the plastic battery cover frame. When it's battery replacement time, it seems to me that the large connector on top of said ECU, needs to be disconnected to allow the removal of the battery cover/frame. Is this going to cause any issues, i.e. need for resetting/reprogramming the ECU after reconnecting it?

You'll be fine. Best practice would be to first disconnect battery minus, then anything else.
